Jodhaa, the Rajput princess of Amer, gets engaged to another Rajput king. Meanwhile the Mughal Empire is about to attack Amer and to make peace the king decides to get his daughter Jodhaa married to Emperor Akbar. The emperor agrees seeing it as a strong alliance building between the Rajputs and their empire. Jodhaa on the other hand isn’t happy about the marriage and writes a letter to her cousin Sujamal to come and rescue her but doesn’t send it. She later asks to meet Emperor Akbar and has a few conditions like her religion will remain the same as before and a temple be made inside the palace for het to pray.

Jodhaa is sure that the emperor will reject all her demands and call off the wedding, but to her surprise, he agrees to them all and the wedding takes place. Initially, Jodhaa keeps her distance but Akbar tells her to let things fall into place on their own and they do not consummate the marriage. Over time they get close and fall in love. Akbar’s nanny Maham Anga is jealous of Jodhaa and tries to sabotage her name. She gets information on the letter Jodhaa wrote before her marriage and makes it look like she wrote it after. She gives the letter to Akbar who gets furious reading it and questions Jodhaa and banishes her from the kingdom. Later Akbar’s mother learns the truth and confides in Akbar who feels guilty and goes to bring back Jodhaa and apologize to her, however an angry Jodhaa refuses to return. He later goes in disguise as a common man and sees the problems his people are facing. He then announces that all religions be treated equally and this impresses Jodhaa who returns. Emperor Akbar then defeats Sharifuddin and takes away his title if viceroy of Ajmer.
